If I spray Honey Locust sprouts with a systemic herbicide such as Pathway, will it harm/kill the mother tree?

Yes, it possibly injure or kill the mother tree due to a process called "flashback." Triclopyr may be a better option due to the fact that it does not cause "flashback." Please contact a state forestry specialist in your home state of New Mexico for more specific herbicide recommendations as I'm not licensed to apply pesticides in your state.
