Thujas do not contract Cedar Apple Rust, Junipers and Cedars are the only ones. Without more detail, I can speculate that their root systems have not been able to recover from being transplanted assuming post care and especially water has been correct. With that much brown present, even if they do survive, they will not be ascetically pleasing. You can protect them for their first winter with a temporary windbreak and be sure they are well watered late in the season.
